Steam needs to update this version of the game because is VERY unstable and there is FPS drops on Nvidia cards has reported in the patch notes from 1.02 for the retail version. Sadly you CAN'T use the 1.02 update patch from ubisoft, because it can't find the steam version. The only way to update is to have the retail version, install it and download the update patch, in the ubisoft web page. Steam version (singleplayer) is -for the game part- identical to the retail version.

Again: for the game part. If Steam guys edit / patch the.exe it is probably for updating the security patch (do they still use Securom?), or something related to their game content conversion. The game itself would not be patched anymore (since 1.02 from sept. 2006) because that would be only a job for the game creators -which are Arkane. And they have no business with this game anymore since 2006.
To answer another question: Dark Messiah multiplayer and Dark Messiah singleplayer are two seperate games, seperately built by two different companies. Singleplayer is built by Arkane. Multiplayer is built by Kuji. Both games have their own seperate patches.
No you cannot 'patch' the Steam version with the retail patch. Steam patches their version automatically. The Steam version has always had stability issues (e.g.gradual slowdown till a slideshow) on some PC's but they are most of the times related to Steam itself, how it handles the game. Hopefully the recent game content conversion solved those issues.
